The Jambos fielded a young side on the night, with Jack Hamilton and Soufian El Hassnaoui the only over-age players in the squad.
A more experienced Motherwell side soon began to dominate proceedings but failed to convert their chances in the first-half.
Hearts improved after the interval and carved out several opportunities of their own, but were eventually undone by a close range Ross MacLean strike.
Next up for the Wee Jambos is Sunday's Scottish Youth Cup tie at home to Queen of the South. The match is a 1pm kick off at Tynecastle.
